Hello,
i was just wondering if there is a way to update CGK without having to refill the Pool Boss with prefabs again?

If that is happening to you, your prefab reference must be hooked to the base prefab in Assets/Plugins/CoreGameKit/Prefabs called "LevelWaveSettings".
That means you dragged that prefab out into your Scene instead of creating a new instance with the button that appears when you select that prefab that says "Create LevelWaveSettings Game Object".
To confirm yours is hooked to that prefab, you can click the "Select" button at the top of the Inspector next to the "Prefab" label. To fix it, just drag your prefab into another non-Core GameKit folder to make a new separate prefab.
