So I just switched to Master Audio and am having trouble saving my settings with the scene.
I have the Master Audio GameObject in the scene along with 2 PlaylistController. I have set up my Audio Groups in the Master Audio.
Everytime I close and open the project, ALL the settings in the Group Mixer tab are back to default, all Group Templates and Audio Source Templates are gone and I have to find them back manually and the spatial blend is back to force all to 3D. Master Crossfade time is also reset to default value (I image volumes too, but I didn't modify them).
Also, all my buses are gone and I need to recreate them. The Sound Groups are all still there, however and all the volume settings are as they should be when i saved the scene and quit Unity.
My playlist controllers are also still there. My playlists are gone and there is a default "new playlist" instead replacing them as the only playlist.
NB. I've left the Dark Tonic and the Editor Default Resources folders in the root folder of the assets in the project.

I just did a test with Unity 5 (you didn't mention your Unity version) and made a new empty project, then imported Master Audio from the Asset Store. I then created a new Master Audio prefab from the Master Audio Manager window (did you use it?) and added a couple Sound Groups and a bus. Changed some settings on the bus and exited, saying yes to save the Scene. Went back in and everything was as I left it. Also made a Playlist and that didn't get deleted either.
You are the only person who has reported this, so I'm pretty sure it's something wrong with your Unity / project / computer. Although I have no idea what.
I suggest you try importing Master Audio into a new empty project and see if you have problems there. Also try making changes to the Master Audio prefab in one of the included example scenes and see if those work fine.

Yes I do use Unity 5, after quitting and NOT saving changes I opened the project today and it was back to what it should've been with all buses properly setup and everything else. So you're probably right it might have something to do with my machine specifically. Thanks for the answer.

No problem. We're always here. "not saving changes" might be what caused it by the way...
