So, here's the issue. When I start a playlist, the 0th song starts playing right away. Even when I change to a different clip the line after that. So, with:
MasterAudio.StartPlaylist("PlayList");
MasterAudio.TriggerPlaylistClip("Song"); I can hear the 0th song for a moment before it changes to the song I actually want to play. How do I fix this?

So there's at least a couple things you could do.
1) Make the song you want to play #0 (obvious but not flexible). 2) Not auto-start the playlist (there's a checkbox for that on the Playlist controller). Then it will start when you tell it what song to play.
#2 is probably what you want.

Hey, the first option doesn't work because it needs to be flexible.
The second I don't see. In the PlayListController component there are toggles for "Start Playlist on Awake?" and "Auto Advance Clips" that I have tried disabling, with no effect.

Yeah I'm talking about turning off "start playlist on awake". You are saying that even if you turn that off, the playlist starts by itself? That's a bug if so. I'm out of town for a few days so I cant check until probably next Monday.
I would have you try turning off that checkbox on one of the example scenes and see if it works there before proceeding. It's possible something else in your Scene is starting the playlist without you realizing it.
Let me know what you find.
Thanks!
