Is it possible to update MA on an ongoing project from 4.0 to 4.6? And how?

Yes, here's how.
1) Delete the entire DarkTonic folders wherever they are (the entire plugin). 2) Exit Unity and open project again. 3) Import newest version of Master Audio.
I think that's it?

Yes, thank you! In the main "bar" stands V 4.0., but in Release Notes it's 4.0.6. But It didn't solve my problems with synchronized clips. For example the same beat in two songs in the same playlist, but when I change clips I can hear latency like problem. Two drum kick, one after other, complete mess. Files are the same length.
Any idea?

The bar version doesn't change any more except for major versions like 5.0.
There are 3 things you need to make sure of. 1) If you are using "Preload Audio Data" turned off in a Playlist clip, that is not expected to work, but Resource files and other audio clips should work. 2) Did you turn on "Gapless Song Transitions" in Advanced Settings? If not, it's hit or miss. 3) Make sure you do not have the Master Audio game object selected when you're listening to the transition as it might mess up the transition due to being really heavy on the CPU sometimes.
Besides those caveats, the bug you are describing I fixed a couple versions ago. I can no longer reproduce it. You will have to send me an example project if you are doing what I stated "should" work.
