Is there a method to populate a waypoint list on a spawned prefab through the use of a world variable? Perhaps by setting the waypoint transforms on the spawner?
Can you walk us through?

No. We have nothing to do with way points or any other AI like that in the plugin. That's not one of the things Core GameKit will ever cover. You can pick up RAIN (free), or Aron Granberg's Pathfinding plugin if you need pathfinding (there are many other options too).
You would then write code in a new script you make that does:
void OnSpawned() { // add code to find path and start moving. }
