I have been handed a unity 4 app using masteraudio to upgrade to unity 5 (so we can use the HTML5 port). I upgraded the project and installed the newest version of masteraudio (3.5.9.0) but I still get an error:
Assets/Plugins/DarkTonic/MasterAudio/Scripts/Settings/MasterAudioSettings.cs(15,36): error CS0234: The type or namespace name `MixerWidthMode' does not exist in the namespace `DarkTonic.MasterAudio'. Are you missing an assembly reference? Has this setting been deprecated or am I missing something in the update? I haven't been able to find any reference to deprecation, so I feel something went wrong with the install.

Please just delete the plugin folders and re-import from the Asset Store. I'm not sure what your particular problem is but that always resolves it.
So delete the following folders if they exist: 1) Assets/DarkTonic/MasterAudio 2) Assets/Plugins/DarkTonic/MasterAudio 3) Assets/Plugins/Editor/DarkTonic/MasterAudio 4) Assets/Editor/DarkTonic/MasterAudio
Some files may have moved location but Unity doesn't handle that correctly when upgrading in-place.
